The most popular spelling of the term is 'website', at least from what I have seen.
Perhaps both meanings are fine:

However I do know that every spellchecker known to man highlights "website" as incorrect.

Both are considered correct to use, but I go with Website based on Google results for the 2 variants. I optimise my business for website not web site. I am top of Google for website design spainand bloomin high for UK too.
i use website. no one really minds though which one you use. another one is it email or e-mail or Email???
Both are correct, which ever way you put it website or web site, but website is common used than web site. The same apply to email, e-mail and Email.
