At the time of PR update...I lost my back links for one of my site...

Is it the same with you or just with me...and why?

Did you buy any links?

Could also be irrelevant back links, the page/site could have been removed....

To many variations to take into account "Why".

I haven't bought any links, but at the time of Link Exchange, May be 1 or 2 would be from non-relevant niche...is this can be the reason.

And I have not removed any page from my site yet....Pr of the homepage and the innerpages (which got PR) is the same...

If the site/page has been removed with your back link on, when Google/Yahoo/Live cache that site again your back link will not be there, therefore you will lose that link.
